You have to look at it from her perspective. Shadow garden is a secret organization that keeps there actions hidden. How is she supposed to know there intentions? What she knows is that the school was attacked and the attackers claimed to be shadow garden. Plus the leader of shadow garden “shadow” created a massive crater in the city. How is she supposed to know why he destroyed a massive part of the city? Of course from an outside perspective people would see shadow garden as evil.

There are completely different people Akane was Cid's classmate when he was Minoru in his past life and Claire is Cid's sister in his current life. And we later see Akane later on in the story.
