The sizes are different because when he picks up the pieces, they pulse in size. They stay the size it happened to be when pulsing after being placed back down. Thus, the sizes are sort of random, depending on the pulse.
This speed run is awesome for timing my BBQs. When Hikaru says that the person is not accepting the gambit it is time to apply some of my home made BBQ sauce. When Hikaru takes out a 1000 it is time to flip the chicken. It was a perfect meal!

The pieces on the queenside are larger than those on the kings side, you can measure the gap between the piece and the bottom of the tile easily. Its a part of the tricks only animations Hikaru is using.

Differenet pieces were of different sizes. I noticed one knight, one bishop, one pawn, and one rook were smaller than their counterparts in each color.
It’s not a visual illusion, in arcade mode pieces’ sizes vary. You can see the white bishop is much smaller than the black bishop on the 8th rank in that position.
