Eli's whole tone for that moment changes when Gman takes Alyx. He goes from "we gotta destroy whatever's on the Borealis" to "we've got work to do" probably regarding both that mission and saving Alyx. But it makes me wonder if Eli would be more likely to want to use the Aperture Science tech against Gman, than destroy it, now that this has happened.
It entirely depends on when he decided to leap out of time to get Alyx. As how I see it, after the events of Half Life 2 episode 1, when the vortigaunts freed Freeman out of his stasis, G-man had to search for other options, as soon as he got out from the vortigaunts he travalled back in time, let the combine capture him and spread the information the Gordon was in the chamber, so it would lead Alyx to him. The first version of HL2: EP2, when Eli dies, it was the main timeline, but because meanwhile we were playing Episode 2, HL:Alyx was happenning at the same time 5 years ago, because that's where the alternative time-line got made, because I think Alyx didn't meet G-man in the original timeline, just after we fucked with him in the begginning of Episode 1. So after HL: Alyx, the timeline would have been the same, if G-man wouldn't made Alyx kill the Advisor, but because she did kill it, and save her father, an alternative timeline was created at that is where we continue in Half-Life 3.
Judging from how ominous he was in Episode two when talking to Gordon, it seems to me that G-man appeared to him after Half-Life Alyx making sure Gordon makes what transpires possible.
Allowing Gman to travel forward or backward in time is just a terrible idea. Slowing time? Sure...stopping it? Fine. But travel? Terrible. It was bad enough in Avengers: End Game

Chell becomes a resistance member and grows a big relationship with Gordon freeman. she decides to help Gordon, Eli, and dog to confront the G-man, save Alyx, and meet Judith at the borealis.

TH3_R34L_D34TH5 renames his name into these letters thatthe bots had but his letters are the 101th from the alphabet. if the player finds him and kills him, the man reveals himself and then, he leaves with a perfect word: Goodbye, freak. and all the bots start to fly and turn invinsible, by slowly killing the player. and also, if the player was able to survive all the bots for 5 minutes, then theres no stopping him, so instead of continuing the survival, he just dies. oh and i forgot to tell what his avatar is looking like this: torso: black arms: black legs: black(UPPER) white(FEET) head: black eyes: dark red thanks for reading this. -me

Now if this was the cases, how is it that both characters are in HL2? If this takes place 5 years earlier and Alyx was taken away by G-man after she free’s him then she wouldn’t have been in HL2. However since she was in fact in HL2, then that would mean she never freed G-man from the Combine and therefore *he* couldn’t have been in HL2. SOMEONE PLEASE HELP ME HERE!
It's a timeline thing. First, Alyx never met G-man in the run up to Episode 2, because G-man needed Eli to die so he could then go back in time and show it to Alyx during HL:A as a means to force her into making a 'deal' with him. We're not sure how HL:A would've played out in the timeline where Alyx didn't meet G-man.
