After alternative spellings, we teach them affixes- prefixes and suffixes. We also teach them spelling rules that are age appropriate. All these steps are the advancement of phonics.

How prosper became prosperous we have to remove e when word is end with er while we add ous
We don't remove "er". If we have a silent final "e", we remove it in many cases before adding suffixes.
