I can understand why it would have been hard to get Shirou in at the start of the series, but by this point? So they want an untrained mage capable of producing a Reality Marble and with experience in a Grail War just roaming around with no education? Really? And if they aren't going to teach him then killing him would be more feasible than doing nothing.
To be fair they don't know he has a reality marble, or he would be slapped with a sealing designation and on the vivisection table faster than you can say cheese.
What? No one knows he has a RM, otherwise he would get sealing designation, and you don't want that.
Reality marbles are considered a forbidden Magecraft and even attempting to research them would get you executed. No one knows he's got the ubw. also Shirou doesnt have any ties or obligations to the mages association so they dont really have any reason to hold him. his experience with the grail war isn't really substantial from there point of view either.

Can you be more clear? Technically, there are at least fifty-four endings to Fate / Stay Night. Adapting only one of the timelines here reduces the story to something that's about 10% as impactful as reading the visual novel. The three main storylines of the VN all do different things and show different sides of the characters.
