They removed johns original hair because there is a hair growth system in this game and johns hair didnt any shorter or longer variants, which would take a long time to model, mesh, script and add proper physics to. they never added it in the first place either. and its canon that john has short hair and a big beard in the epilogue as hes trying to mask his appearence because he still is a wanted man.
