The portal was already opened when the dragon left the main End island. However, there should not be an egg on the End podium, as it already hatched into a baby dragon.

For example, we can't tell the villagers apart because they all look the same to us, but it seems the stickmen know each by name. So with that in mind, I would imagine that TSC would have known if she wasn't the same dragon, but he recognised her and chose to be merciful, realising she isn't inherently evil.
