Touch up paint won't stick to bare metal anyways. Should've used an etching primer, then paint. And if it's metal to metal and vibrates at all, it will just wear the paint away quickly anyways.
It is to cover the inside of the hole. Just get something close. What ever you put throught that hole should cover up any diffrence and even if it doesn't, it is far better than dealing with what happens if you don't.
