Clints only actual problem with Rex was Bo, Clint was jealous of the fact Bo was the father Rex chose that Bo took a con man and turned him into a family man. Only way Clint could deny Rex and not admit it was about Bo was to ignore Rex growth and to pretend he was still a crook. When Bo and Clint got over there issues is when Clint magically stopped bashing Rex and started reaching out to Rex trying to bond and protect him. I mean when Clint was pretending Charlie was Rex's dad it was Christmas time and when Charlie and Rex are standing together you can see Clint is upset that it is Charlie and not him.
