The Ball creature truly is just weird enough to win. The strategy of being an armored mover that basically relies on someone else outcompeting the competition while lurking in the shadows and sweeping in later is quite ingenious. There's nothing like that _out here_ though, and as you said, that's likely because they'd probably not survive a direct confrontation 1v1.

You should make it so that the species with the largest biomass wins (where mass can be measured by number of squares the organism has). This makes it so that big organisms don't have an unfair disadvantage.

It probably would, though here it would have been the same outcome. Lots of people have suggested this, but I actually don't really think it would make much a of a difference. Big organisms have a lot more working against them (need more food and space to reproduce), and changing the win conditions wouldn't resolve these issues.
There could be advanced cell types for two resources that combine two different cell types. The creatures wouldn't be so limited. Or there could be two stages for a creature: child and adult.
I think it would be really interesting if there was a setting that let organisms reproduce on top of other organisms, to help incentivize bigger sized organisms
i agree i find it annoying sometimes how its almost impossible for an organism to get bigger without immediately going extinct because the smaller creatures stop it from reproducing
An idea for improving the visualization even further: Bitrate and compression are still issues with this kind of video. Not your fault. But maybe consider overlaying the frames of video atop eachother to create a faux "long exposure" effect, so instead we see the broad trends and routes the different populations take over time, like long exposure footage of traffic on a highway. Might be a bit less susceptible to devolving into noise due to compression.
What happens of you set a sufficiently large world running for sufficiently long? I've found cool ecosystems with four distinct species that way before, but you've likely got better hardware than I do

how would you make species "win"? thats just not possible, encourage yes but theres no definite "winning" in evolution which this simulates
