Can the SharePoint site be accessible over internet as Organization's website? Like back in Sharepoint on-prem if internet access was enabled, it used to have a url which can be used as external/public website.

You can give direct access to people outside of organization as well by adding them to groups. Shared by link create a special link for access for that particular shared item and also break permission inheritance behind the scenes. Shared by link is a easy way to share particular files/folders from a library/list without giving access to the whole library/list

Yes - you can delete shared link with that individual. It will not impact the other links shared with different individuals

What is practical difference between direct access and shared by link, except that direct access can only be shared with people in your organization?

How do you share the site?
If it’s a communication site, you can add users to site groups or for Teams site, you can also add into M365 groups
It seems you have multiple options to do the same thing but this is actually confusing me
