The Lore for those unfamiliar with Final Fantasy XIV online - The way Michael Koji Fox explained this at Fanfest 2016, This was about a Meracydian girl who's Father went to war with the Allagan Empire roughly 5000 years prior to the game and Died. It completely broke her mother's soul and the mother began taking her grief out on the daughter by severely abusing her. The Girl Prayed to the Goddess for help. The Goddess said that Her mother lost her counter balance when her father died. To fix the balance, the girl needed to Kill her mother. The Girl does so but then feels an emptiness in her own heart due to being alone. The Goddess then instructs her to kill her self to finish restoring balance to her home.
The reason for this is sophia is a goddess of the balance if one side gets stronger she must take other to bring it back to balance. Therefore she is good and evil

The game gets much better once you start heavensward at lv 50 so if the story seems a bit meh early it gets better.
