I personally, do ship them but I would never actually ship them in the canon universe. Relationships aren't important in the actual FNaF storyline when it comes to other characters than the Emilys and the Aftons. So shipping isn't actually a thing that people deem necessary/important with the games and books. It's the story of a murderer and the lost souls that want to take revenge, it's almost as simple as that (even tho the storyline is so messed up, lol!).
Now, about Ennard. Yes, he is a fusion of the funtimes but there is one thing a lot of people who go off of fan theories forget. Elizabeth is the only soul connected to Ennard that is an Afton but her soul goes onto Scrap Baby, thus in the games is no longer part of Ennard. Though there is a small flaw with shipping Ennard and Michael. Ennard would have to go through the scrap stage and turn to Molten Freddy to be able to have the relationship.
If I'm honest, some people prefer his Ennard look, so they keep it for the ship. People prefer the more human-like look of his wires shape, thus making it easier to see in their minds. So, they keep him in that form.
Now for the largest part of this ship that many people do not understand. Ennard did scoop Michael, almost everyone knows that. People who don't understand shipping, are going to be horrified but that's fine I guess. Just keep it to yourself about what I'm going to say..
Shippers use this idea to bring them to an love-hate relationship. Yes, Ennard did scoop out Michael's guts but he didn't exactly die- did he? There is a way to forgive someone who hurt you, right? Well, Michael could (probably, probably not) forgive Ennard for his actions. Remember, they didn't want him to die. They didn't say anything of the sort, rather they knew that he would live and be able to get back up after the incident. The remnant storage tank inside of the scooper most likely could have been turned on already but also couldn't have- either way- they knew what was going to happen. Ennard and Elisabeth wanted to see the outside world again/for the first time. So they did anything they could to accomplish that's goal, even if it meant hurting Michael. People to have the ability to understand that feeling, Michael Afton out of all the characters in the FNaF universe had to understand that. So the healing process between these two characters would be great for an idea/au/ship.
