This is the hard way to do it (which usually leads to lots of swearing). The easy way is to go to the Audio panel. Push Service, then Time. You can set the time with the arrows. Then push Back, and you will see the hands of the clock moving. Takes about 10 seconds.
A search on Google showed that on some CLK 500's there is no TIME listed in the instrument cluster settings and that it is a software issue that can be fixed with an update by Mercedes. Apparently, its an issue of Command being or not being installed. When you disconnect the battery at midnight or noon, the clock will automatically set back to 12 o'clock, so that's a low-tech way of getting the clock set.
Yep, they charge. I visit once at mercedes dealer and ask about old navigation map cd, so i can change my clock. They said it will cost 350€ (about 400$). ONE CD THAT MUCH! nice :)

My car time and date option to change is not shown either, I'm an hour ahead from day light savings time. Does mercedes charge to have this updated?
