What timeline are Chuuya, Dazai, and Atsushi from? Because I'm fairly sure he knew Dazai was formerly from the Port Mafia. HE may not have known about Dazai's list of crimes, but at least he knew. If I remember correctly, it was Kunikida who was the last out of everyone to know Dazai used to be with the PM. This means he apparently knew before Kunikida. With how much Akutagawa talks about Dazai, Atsushi must at least be aware of this fact.
