How do you save progress for Pokemon Gold/Silver? I did so and when restarted nothing was saved
You need to make a save in the emulator. In the console "options - advanced", select "Enable quick mode". After that, the emulator will automatically load the last save. Otherwise, you need to load the last save manually in the emulator.

I cant seem to run pc engine cd. Placed syscard3 into bios folder and games chd format into pc engine cd folder but game fails to launch. Is there something that i miss?

I can't say anything about co-op play. The game collection comes on the SD card by default. It's impossible to fit all the games on the SD card, so some games need to be downloaded manually.
