Far as I remember, they're both fighting for that celestial artifact to grant a wish, and Shinji is trying to get his clan back, and Jun is trying to get his brother back.

Also, when you analyze their behaviour and actions: Shinji is like an edgy anime protagonist at the start of his journey, while Jun is like an anime protagonist that has tempered his being, near or after the end of his personal Arc. At least, that is what it feels like to me.
