I would suggest checking injectors, one of them could be "leaking" not having a proper spray pattern. That can cause a knock. I personally had a MK2 Jetta 1.6TD and was playing around swapping injectors and I installed a leaking, instead of spraying it just kinda leaked into cylinder, and it had a ridiculous knock. I am not exaggerating, it sounded like it had the most terrible rod knock. So saying that, it doesn't need a lot to cause that with incorrect spray pattern. Of course I wouldn't say that's 100% the case, but before any major work, I would recommend having them tested.
Oil pump is powered by the crankshaft, it's normal for it to jump. To me it sounds like it's running on 1 cylinder less, I agree check the injectors or compression if they are fine. But if you believe it sounds normal then fingers crossed
Clogged egr or clogged cat can cause bad back pressure get a temp gun read yiur cat temp after the turbo and after the cat. Can burn the lifters if not fixed and blow a exhaust seal .check the trans soft lines. Center support bearing on drive shaft can cause a rattle. Change the vacuum lines for turbo. What oil are you using if heavier weight go back to stock oil .when was the fuel filters changed 2 nd one is the heater block on the fuel filter housing. Bad rubber fuel line also getting are through the scaling. Bad fuel line seals.that deals with your black smoke or white smoke issue. On cold start does it hezatate or stutter
Mine is off a na om606. So if that's the engine you have that's the linkage I used. You need to cut a section of the inlet manifold between the runners. I made a video about it back during the build. If you look here you'll find it.
The steering box is located too close in a right hand drive car. Every right hand drive has it like that. You can't really get a big size exhaust pipe to fit as low down as the stock mounting point.
Just that crack on the turbo-manifold pipe. Yesterday I welded the pipe up and the noise is gone but the turbo doesn't want to make boost. I think it's just worn out.

Can I ask what the model the throttle linkage is from? I have put a turbo manifold on my n/a and I can't use my original linkage set up. Cheers

Why did you move the stock turbo from its stock location?

Yeah all sorted. It was the cone filter was blocked. She now boosts all the way up.
