Honestly, I've read the entire comic and I'm not even entirely sure how she died originally. She was already dead when the comic started. I believe Vriska killed her. But then Equius makes her a robot body to live in when they start the game, and that dies when her dream self on Derse dies and comes back as a godtier. Then she becomes the godtier and thats basically it.

Aradia started it by haunting Vriska with the spirits of all the trolls she had killed while FLARPing. then Vriska was manipulated by the "White Text guy" into getting revenge on Aradia. in doing this, Vriska manipulated Sollux into eating the mind honey. he then (was either directed or went over by himself) went to Aradia hive and totaled her hive accidentally because of a piionic blast from the mind honey. Aradia, her hive, and her Lucus all went up in a blast of red and blue
