To be honest, I think Tails would've been a better swap for Sonic. Then again, there isn't any version of Tails that transforms into a monster in the mod so Chaotix is a good choice.

If you look at the lores, it makes sense. Scorched used to be Sonic the Hedgehog until his copy of S3&K was docked into the Switch n Play, overwriting his world with Hog's. Chaotix is the Wechnia glitch from Knuckles Chaotix come alive as he's the remains of Tails from Sonic Crackers.

Sonic survives the overwrite, goes insane in the void, and uses his counterpart as a puppet to get revenge. Chaotix - Wechnia glitch in Knuckles Chaotix is built off remains of Tails' code from Sonic Crackers, the beta version of the aforementioned game. Here, Tails is split (probably due to being unused) into two entities in one body: Sunset is his personality and Midnight is his memories, down to the latter even seeing Mighty as Sonic due to the similarities between the original game and the final.
This "Knuckles" is Chaotix, a Tails who's desparate to either find the rest of him (old lore) or change things back to the past (new lore) at any cost, similar to how Scorched is a Sonic who's willing to commit murder because his counterpart's world caused the death of his friends and foes.
