Does the beetle have to uncover the bee in order to win? In other words, if I've completely surrounded my opponents bee, but my beetle is on top of the bee, do I have to move the beetle one space over in order for it to count as a win?
I would not think so. A Beetle on top of the opponent’s Queen Bee is just further surrounded her beyond what is required to win but certainly not preventing a win condition from occurring.
You CAN cover your own Queen, but that does not stop you from losing. If the six Kill Spots around your Queen are occupied (by bugs of either color), it does not matter if your Queen is covered or not. The game ends. If the Kill Shot (the move that fills the 6th Kill Spot) simultaneously surrounds both Queens, the game is a draw, otherwise the player whose Queen is surrounded, loses.

strictly speaking it's still above the gate as though it were just one on top of the hive dropping into a gap
