Helioptile and Heliolisk have the ability Dry Skin, which increases damage from Fire-type attacks and has them take passive damage under sun... even if they were fast enough to outrun the initial blast, the residual heat would cook them alive. Also, Zygarde giving Lysandre an ass-whooping is not something I knew I needed to see.
If we take pokedexes literally and talk about literal nukes, I think any pokemon with equivalent or greater durability than a machamp could probably withstand a nuke. The pokedex says that Machamp destroy mountains with their punches, and take hits from each other, meaning they are at least similar in raw power to a nuke. If we assume some pokedex entries are exaggerating, probably most if not all legendary or mythical pokemon, since they hold world-shaping power. Many fire-type pokemon could probably survive the initial blast, and any pokemon immune to being poisoned may survive the fallout. Even if you assume pokemon are at their weakest, box legendaries like Xerneas Kyogre, Groudon, Dialga, Palkia, and Arceus are totally surviving. A lot fewer pokemon would survive the ultimate weapon than an actual nuke, since it is powered by either the embodiment of life or the embodiment of death.
If you want an intersection of shrimps and explosions, check out pistol shrimp (what Clawitzer is based on). They can slam their claws shut with sufficient force to create a bubble that has high enough pressure to kill small fish when it bursts, and this burst can get to over 180 decibels!
Personally, I think Avalugg could survive a blast, depending on how close it is to the epicenter. Its defenses far eclipse any other Pokemon in Kalos, and the Pokedex compares its icy shell to steel rather than traditional ice. My man is quite literally a walking fortress, and if Chesnaught can sustain bomb-blasts, Avalugg ABSOLUTELY could

If I were to take a guess as to what would actually happen to ghost type Pokémon who possess something such as a sword or a tree stump, most likely their spirit would end up surviving the blast but their vessels would not. Even without a vessel though, a ghost cannot die a second time, so while these ghost type Pokémon hit by the blast may be more vulnerable to attack by other surviving Pokémon, they would just need to find a new vessel to live in/ control and ultimately they would be fine. As for ghost type Pokémon who do not have a vessel and were purely just spirits from the beginning, such as Gengar, they would probably be a bit shaken by the blast but just like the ghosts who have vessels, they would be just fine.
Ghost-type Pokémon are not actually true ghosts, they are often spirits that were REBORN as Pokémon, and we've seen examples of ghosts of Ghost-type Pokémon (Acerola has a ghost Mimikyu in the anime).
Anything with protection moves or substitute should be able to survive, right? It doesn't matter how much damage, with a substitute or protect move, the pokemon doesn't take damage (unless nuclear blasts go through protect moves, like some other pokemon moves (but I don't think explosion does this, so I don't know))
It depends on what type of poison or venom they produce. Arbok would not survive since it produces snake venom, but a Pokémon made from nuclear waste like Muk could survive the blast.
The explosion would definitely heat up the water to the point of cooking any nearby water types. Also, I love that you guys decided to ignore radiation entirely. If anything, all the mutations would cause them to evolve!

I think all the legendaries can survive cuz most of them have safeguard in their arsenal ( including the legendary dog and bird trios, yes they have safeguard it is one of their rare moves plus zapdos was seen using it against articuno in the movie ) latios and latias would just hide in their secret garden which is based in a different reality that latios created hence they are not affected, anyway they can just use safeguard, same for hoenn trio although requaza can fly off in to space and I don’t really think zekrom and reshiram would be affected because zekrom can literally make an electromagnetic shield to survive the radiation and fly off from the fire and heat and reshiram would literally eat the whole blast he is literally the god of fire volcano on as well survives due to his infinite resistance to fire ( he is a fire and ground type) kyurem would just freeze the whole thing in the air with infinite ice he can even evolve to become black or white and freeze the whole thing again (he is the god of ice types) and I don’t think celebi, mewtwo, mew or deoxys would be affected as they have safeguard as well, regigigas would survive as he has safeguard as well and his hyper beam is one of the last things you would like to see plus he can just rebuild all the other registers like “puff”( 104 million degrees Celsius 💀💀) and I don’t think a nuclear bomb would affect the gods of time, space and reality in any way plus necrozma eats nukes for breakfast and for arceus you know it don’t you
