I'm guessing how you go between Philly and New York you take the SEPTA Regional Rail Trenton Line from either Jefferson, Suburban, 30th Street, or North Philadelphia station to Trenton Transit Center then take the NJ Transit commuter rail NEC Line from Trenton all the way to NYC Penn Station, in that order. Visa versa going back, plus it's cheaper than Amtrak.
