I had a 1600 and wanted bump it up slightly and was advised to get AA 88.5 pistons and add a cb oil pump with auxillary lines and filter. Engine now has I feel too much case pressure and oil coming out and filling empi breather box leaving a smoky, and oily mess after drives. Should I switch back to a more stock oil pump?
Check the crankcase vent tubes and make sure nothing there is kinked or clogged. If the rings weren't gapped or clocked before installation, that may cause excessive oil blow-by. Oil pump, even oversized, is unlikely to cause crank pressure or blow-by.

Can a late engine swap to a flat cam / oil pump ?
If you use an aftermarket flat cam yes. Almost all aftermarket/performance cams are flat cam.
I have a 69 beetle sedan 1641cc flat cam do I have to have a 26mm oil pump cause I bought a 30mm oil pump
Either will work but the 30mm may give you high oil pressure.
