Joe became handicapped while he was adult and while he was working undercover ( if Joe's Flashback story is to be believed) long after he was estranged from his father as a kid or teenager.
Joe said his father would make fun of people in wheelchairs while he was a kid growing up with him. He never said his father made fun of him being handicapped since his father doesn't know about his condition until this episode.

If you actually listen you would hear that Joe's dad made fun of handicap people. Joe wasn't handicap until he was shot in the line of duty. He never told his dad what happened. You don't need to know the show, you just need to actually listen and follow what they are saying
