I have a theory that Kakashi never lost Obito's eyes. before obito completely passed away, he used his last Chakra to use Kamui and transplant the eyes to Kakashi, thus making Kakashi able to use his Sharingan in full power. After the final battle with Kaguya, Kakashi was so drained with Chakra that he just turned it off.
Your theory is wrong. Obito's spirit was temporarily possessing Kakashi as chakra, so that he could use his Sharingan. After the battle was over, Obito's spirit went back to the afterlife, and his chakra left Kakashi's body, taking the Sharingan with it.
