You can get sharpie off with a dry erase marker just draw on the parts with sharpie once or twice while it off and get some of the sharpie off you may have to go over it a few times but it works
Another method: sharpie but with a small paintbrush and some paints. Seriously, take it from a warhammer 40K noob, you’ll probably surprise yourself with precision from a small paintbrush. I’ve never personally tried this on minifigures, but it works well warhammer miniatures so it should be fine.
I also made my own clone legion the 177th legion also know as blackout squadron (the name was inspired by your legion) anyway I made them using the 501st legs torso and helment but I gave them red arms but I can’t really make any good Jedi customs so can you make a tutorial for that and maybe for some custom weapons?

I know how to make a yellow clone troopers can't remember there battalion number just use the artillery stormtrooper legs and pauldron then the micro binoculars and any waist cape that doesn't have any colour like Rex's or a custom I used the old waist cape for mine.
