When I'm creating new empty directory to create Hello World project and doing init app , it is showing cdk init cannot be run in a non-empty directory! It's weird.

Yes you need to re deploy the stack. It depends on the resource type. e,g. If you change the AMI image of an EC2 then CDK is going to deploy the new version and destroy the old EC2. Your lambda will be redeployed.
