Fact is that Mozart was born and is from Salzburg, that was an independent "Hochstift" called Prince-Archbishopric of Salzburg. It is a very tricky territory, because the national Identity of German is relatively new and roughly "only" 100 years old, because even then some people still had their "separate" identity from Germany and saw themselves as German speaking but maybe a Bavarian (for Example). Even in Austria Tyroleans themselves identified as their own group separate from Austria for a long time and never referred to themselves as Austrians (although being part of it for hundreds of years). What we nowadays think of national identity was not the norm back then, especially since those terms had a completely different meaning than nowadays.

There are two reasons, why he wouldn't consider himself German.
1. There was no Germany at that time. There was the HRE and within dozens of kingdoms, archduchery, archdiceses, ducheries, counties etc. He would therefore consider himself a Salzburgian. Even today we Germans consider us first as citizens of our area/"tribe", like Bavarians, Franconian, Saxon, Hessians etc. and only second as Germans.
2. As I explained in my original post, there already was the big divide between Prussian and Habsburgian influence-spheres. The archdiocese of Salzburg belonged to the Habsburgian and was dependent to Vienna, not to Berlin.
German in this time was the name of the language not of a nationality, because there was no Germany. The idea of a united German national state was only forming after Napoleons reign and from the beginning there was a discussion wether the Austrian areas should be included or not. The divide between both nations was there before the nations became nations.
I consider Beethoven a German, because he was born in Bonn, but Mozart was Austrian, because he was born in Salzburg.
