You determine an imaginary start point taking into consideration the distance the protein will run and how you will drap the paper on the bridge

PCR is goes deep to the molecular level. It determines the genetic sequence responsible for encoding the hemoglobin type we see in HB electrophoresis.
So for example;
HB electrophoresis will give you the genotype i.e. say AA
PCR will give you the gene sequence i.e. 5' ... CTC CAC CTC GAG GAG AAG TCT GCC GT ... 3'

You determine that by looking at the migration of the proteins and compare your
band to the control band you set
