With Obi-wan sent by the Council in this scenario, they too would be aware of Anakin's marriage to Padme. with the Order in disaray the Council sends Obi-wan to find out what Anakin and Ahsoka found out on Skippio and he would reveal the struggles within the Order. The Council via Obiwan offers Anakin a chance to rejoin the Order, allowing him to stay married to Padme. Anakin refuses the offer, not forgiving them for deserting Ahsoka. Obiwan leaves with sad acceptance and begins doubting his place in the order. Obiwan informs the Council about Skippio and Anakin's refusal to rejoin the Order. Yoda and the other Masters are more concerned than usual. With Anakin leaving the Order with Ahsoka, it would make more sense if he still led the 501st
I'm kind of surprised that Mace would be concerned at all, I mean he's never shown that he's liked or respected Anakin you'd think he'd be happy that he won't have to deal with him anymore.

I know this is just a fanfic, but damn people really sleep on my boy Dooku. He would have been able to deal with Anakin. If you read the novelization of Return of the Sith, Dooku would've been able to kill both Anakin and Obi-Wan had it not been because of Sidius (not that he would have since he had orders from Palpatine not to kill Anakin, so Dooku was not trying to kill Anakin, and Anakin was trying to kill Dooku). Dooku's Dun Moch actually decreased Anakin's connection to the dark side by acknowledging it and found his strikes easy to deal with until Palpatine intervened. Anakin would not have been so angry here that he would've been able to reach the same level as he did in the Invisible Hand, not to mention this was one year earlier, so he was less powerful than he was in the Invisible Hand. Anakin, Ahsoka AND Ventress together I can see taking Dooku, but Dooku would have definetely been able to take out either Ahsoka or Ventress down with him. The guy is not a pushover.
Doesn't the novelisation for their showdown above Coruscant also say that, although Dooku initially holds back, he struggles against Anakin, who he acknowledges has mastered form V? Since he tires quickly from the speed and power of Anakin's blows.

Also, after using Dun Moch he found Anakin's strikes easy to deal with since it caused confusion in the young Jedi until Palpatine intervened with his own method of Dun Moch which made Dooku confused and Anakin go all out. At this point Dooku was struggling after dueling Anakin and Obi-Wan for some time now, and he was still not trying to kill Anakin (he did try to kill Kenobi as depicted in the novel, but Kenobi was a master of Soresu so Dooku's bladework wasn't able to complete the plan especially when dealing with Skywalker too, so he had to use the force to deal with Kenobi using the force). If Palpatine had not intervened, Anakin wouldn't have been able to use the dark side fully, and if Dooku was trying to kill them, I believe he would have by employing a different strategy from the get go.
I'm just going to point you towards Anakin's confrontations with Dooku in Clone Wars which make a point of showing how each time they meet Anakin gets closer to killing him. Also the canonicity of the novelizations is doubtful at best considering they don't always align with what is being shown on-screen or in spin-offs.
I feel like you're not getting enough love for this. I personally really enjoyed this "what if," and I appreciate the time you put into it! What a difference this would have made indeed.
You really did not need to have Ahsoka unconscious for the scene of her capture, it is utterly pointless. She has been restrained without numerous times, or in the case of that time with Cad Bane, awake for rest of the situation. but I really liked how this, played out, especially Qui Gon playing a pivotal role. Ahsoka and Qui Gon conversing is something intriguing.
I see a what if scenario in what if the Council didn't send Obi-Wan but a different Master to explain what has happened in the Jedi Order. How would the outcome be?
Unfortunately Anakin would never have happened as Anakin would never left the order less Obi wan left too . As while he was close to Ashoka his bond to Obi wan far stronger than his bond to Ashoka and knew that Anakin was never going too leave for her.
A good what if but several things wrong they wouldn’t have their lightsabers the Jedi take those once one of them leave another thing they wouldn’t have their Jedi star fighters since that’s republic property
This is what is really starting to piss me off about the Jedi I now see they're more wrong than the Sith in this story they send Obi Won to bring back Anakin but not Ahsoka this just shows how little they value her or the other Jedi that have turned to the dark side.
I must admit im completely confused when order 66 happened in this what if, or what happened whit palpetine, you went a little fast in the end their, completely lost here

Tbf in tcw we saw dooku, in one duel, only escape through the use of force lightning, since anakin was choking him
