Maybe when he found out that you had info on him he freaked out so he gave you guys an distraction to buy him more time to go and get rid of any evidence that might lead you guys to him and prove him guilty, that way he will have time to clear himself and get more info on where the absalate is. So while your looking into Chloe you should go back to the crime scene with some equipment like a black light and see If you can find stuff on Chloe, Gary and what really happened to Deb.
With the disappearing journals, unless you can find out that they were stolen, parallels timelines are the only option. With every new journal you discover and connect to, the old ones were removed. The timeline erasing what isn't needed.
The new timeline thing happens when those connected to the main events are aware of it. Take the journals, once it was revealed that there was another journal, it was gone. The second one was gone after the reveal there was a third
Theory: Since Scott appears to have possibly time traveld and is now stuck in some sort of "time loop" he may not be the only one stuck in this said "time loop" and if we go off of this, Deb may also be stuck in said "time loop" so it might be possible to find Deb and directly ask her questions

Gary *really* reminds me of John Doe. The way each of them speak, the timing at which John Doe disappeared and Gary showed up, their abilities to negotiate, the whole being a loner in a bigger organization thing, how they've both been watching the videos and have been interested in things about all this that the team has...It's a bit fishy, at the very least. Only time will tell who he really is.
