When Kafka first took down Kaiju #9, it also took down his barrier. Once that happens, communications reopened and whatever they use to find Kaiju could find him again.
I'm past this point in the manga. I'll just say where they ended the episode was a good spot.
And now I keep hearing Don Krieg when I think about Kaiju #9 getting back up… 😂

Not a spoiler since I'm also an anime-only guy but judging from the information we've been given so far, they give numbers to Kaijus when they're way stronger than normal Kaiju (fortitude of 8+, I believe), and in the order in which they were discovered, Kafka is the 8th Kaiju they know to be really strong and unique.
In episode 2, Ichikawa said Kaiju No. 8 was the first Kaiju to have ever escaped the Defense Force, so the other 7 are probably dead and have likely been turned into weapons for the Defense Force.

At least there was a reason No.9 got away with Kafka freezing from the defense force popping up. Unlike say Yuji not killing Mahito for 5 minutes for no reason lol
