The transformer is a model 2B, and put out 75 watts. You may want to disassemble it and check the wiring. Usually it's just the power cord.
I own the prewar version of your Royal Blue. It was built to run on 3 rail track. You might want to look into prewar Flyer. Unfortunately, smoke didn't appear until after the war.

I've wanted to get into the prewar o gauge flyer stuff. The only thing is I'm hesitant about it being 3/16th scale, but I'm sure it'll look fine

Trust me, it looks fine, almost like 5 foot gauge! In addition, the link couplers are die cast and really work. In addition to the Royal Blue, I have the PRR K-5, NYC J-3a Hudson, the UP FEF Northern, as well as many freight and passenger cars. I have to say, I enjoy running the prewar Flyer as much or more than postwar Lionel.

You are right about American flyer being much closer to scale than Lionel. With the exception of the yellow box car and the light tower, I have all of the same American Flyer pieces in my current collection, although my 350 locomotive is a different version, having he B&O logo on the tender being place at the front. You can take the trucks from the yellow boxcar and put them on that MARX gondola and it will look right at home among the A.F. and will fit into a running train we=hen you get to that stage.
