We learn later in season 8 during a flashback Scully has that Mulder just hid it from her cause he didn't want to pour even more bad news on top of her already awful cancer diagnoses. He tells her not long after this apparently but he never gives her back her ova on screen so we aren't sure if he did or didn't, since a lot of their story isn't on screen apparently anyway. Still a f*cked up thing to do if you ask me, I mean, it's hers. It came from her body. Enough people in Scullys life have tried to take control of her body and by Mulder not telling her it's kinda like he's doing it too.
