Ward really loved Skye/Daisy. You can tell he cared about her so deeply and regrets everything he did.

They're honestly not a good couple. I mean, they have a twisted relationship. Not the kind of relarionship people should ship. But there's a lot of pent-up feelings/chemistry between this two character. Shipping them is a guilty pleasure. Even we know they should not end up together.

He was not "brainwashed" in the SciFi sense, like Bucky Barnes or Agent 33, but he was "brainwashed" in the sense that he was indoctrinated by John Garrett as a teenager.
Garrett found a vulnerable teenager from an abusive family in a helpless position and offered him a way out, isolated him, emotionally abused him and groomed him to be his perfect sidekick. Of course, Ward couldn't see it like that - he saw Garrett as a father figure who had done good things for him, made him who he was, and that he owed a debt to, and he developed a loyalty for Garrett that went beyond reason. Everything he did throughout season 1 until Garrett's death was out of that loyalty and dedication to the 'mission' he was given, to save Garrett's life. Even when Ward had doubts, Garrett always knew how to push his buttons and manipulate him (such as taunting him about being too 'soft' for caring about people and making him prove he can be 'strong' by such acts as shooting his beloved dog, or killing his former teammates/friends, to show that he had no "weaknesses").
Ward had trouble redefining himself and finding a new purpose in life after Garrett's death, and even after he had lost some of his old illusions about Garrett, he was still using him as a role model (in season 3, when Ward takes control of Hydra, there are a number of moments when he's intentionally using Garrett as a model and trying to be like Garrett - as when he treated the Von Strucker kid the exact same way Garrett had treated him, even using the same line "I brought tacos").
This is something that Daisy has come to understand, as she explained in episode 3.09, when Coulson made her talk about her relationship with Ward. She said that she could understand how someone with a messed up childhood - like hers or Ward's - might need a parent figure and a sense of belonging so badly. She also found a father figure and a family, but she found it in Coulson and SHIELD. But she was also for a while fooled by her mother and almost turned against SHIELD, and she said that made her even understand how Garrett was able to draw Ward into Hydra.
And when Daisy was brainwashed by Hive, she said she felt the sense of connection and belonging she had been looking for all her life. She tried to explain to Coulson and Mack that the kind of sway Hive had over her wasn't like being literally controlled as Mack was in season 2. She had her own thoughts and motivations, but she was made to feel a sense of pleasure, belonging and fulfillment that made her irrationally devoted to Hive and determined to fulfill his plans, even when he was ready to drain all her blood and let her die to make those plans happen. It's not the same thing as with Ward, because her body chemistry was literally changed and it was like a physical and psychological addiction. But still, she seemed to see the similarity between that and Ward's equally absolute loyalty to Garrett and determination to fulfill his mission for him (even when Garrett almost made him die in order to get Skye/Daisy to decrypt the hard drive).
The show made a number of parallels - in the scene in 3.17 where she asks Lincoln to leave SHIELD with her, she even says "You'll understand someday" (the same thing Ward told her in season 1, after she learned of his betrayal), she almost choked Fitz and nearly killed another one of her best friends etc.
