I wouldn't say that these are running gags. Things like"...-inator", "whatcha doin'" and "I now what we're gonna do today" are not necessarily running jokes, they are the structure of the show. I'd say the talking zebra and the giant baby head are running jokes, since they appear often, not in every episode though.
I thought that Candace saying "MOM! Phineas and Ferb are creating a title sequence." would be on here since the theme song is literally in every episode.
Ferb's few lines should've been #1... but then I saw #1 and I was cool with it. But Ferb's few lines really caught my attention with that show. You never know what he's gonna say :P
