The Shuttle has a really complicated history, but to boil it down, the DoD basically agreed to help fund it if the payload bay was a certain size so they could launch DoD payloads from it, which they did, and that helped. However, as far as I know, after Challenger, DoD missions were kind of neutered in what they would accomplish, so the bay didn'd end up needing to be that large. I don't have all the facts, though. I reccomend looking into it yourself if you have any interest. Regardless, the Shuttle, did, does, and will continue to fuck.
There was a plan for the USAF to have their own shuttles, crews, and launch site for the classified payloads. The Challenger Tragedy nipped that in the bud.
