Its probably because he's the only character that will eventually spare you and stop fighting if you attack him, and the only character that cannot kill you in any way with his attacks, so Papyrus is the only character for which you cannot use the excuse for self-defense.

The fact that he just winks and calmly say that you’re not welcome terrifies me. He’s just; “don’t worry kiddo, i will not make your death all that painful”.
I think the important thing to note here (and which this ending shows most clearly) is that Papyrus is the most important person in Sans's life. Sure, he knows a lot of people (if his interactions at Grillby's are any indicator), but he doesn't really have any FRIENDS or anyone close to him outside of his brother.
When he goes to live with Toriel in this ending, that's him going to who I think could be considered the second-most important person to him - and they didn't even see each other for most of the time they knew each other (just telling jokes to each other from behind the door to the ruins, which is probably not considered ideal for a friendship), which I think speaks volumes about how few connections Sans had to other people. True, he does, by all appearances, form an actual connection with Tori in this ending, but it still says something that he only formed that connection when the most important person to him was killed. When you kill Papyrus, you're not just killing his brother (which would be bad enough as it is), you're killing the only person with whom he has any kind of meaningful relationship.
While I think this kind of apparent under-reaction is consistent with Sans's character, I wholly agree with the commenter who said that Sans's reaction is tame in comparison to what you've done.

What I love about this ending is that, if you spare everyone except Mettaton, the well-loved star of the Underground, no rebellion is risen, and Toriel still becomes the queen despite her policy. Undyne becomes depressed because of Alphys and Asgore's disappearance, but she has no motivation to get revenge on you, despite Papyrus's suggestion.
However, killing Papyrus got Toriel dethroned by her own people, and motivated Undyne enough to strive to destroy humanity as a whole.
When you kill Papyrus, a few people in Snowdin Town comment on the gut feelings they felt after his death even though they don't know he's dead: the rock father saying it feels unsafe in Snowdin today; the scarf mouse saying it feels like things are getting worse; and the nacarat jester (the orange dude beside the scarf mouse) saying they "felt my smile falter for a moment".
When you kill Mettaton, the people in Hotland generally comment on Mettaton's absence, one of them mentioning "That finale was really... that was really sad! And Mettaton's schedule doesn't show any more shows", which indicates that Mettaton and Frisk's fight was broadcast for people to see he died. And though it was likely that people didn't realise he was technically alive before Frisk killed him, and not just programmed to preform, there wasn't any dialogue mentioning having a gut feeling after his death.
It really makes you wonder about the impact Papyrus really has in the Underground that no one, not even he, realises.

Seriously, why would you only kill Papyrus? He's the ONLY character in Undertale that attacks and doesn't have the intention to kill you. Seriously, I did the genocide route, and probably, for someone with a heart, the hardest fight is Papyrus. I don't mean because the battle is hard, he actually doesn't even attacks, it just hits you right in the feels

You start the game and on the start kill Toriel. Then you reset because you were sad and spare her. Flowey will then tell you something like: You first killed her and then you reset because you wanted her to live!
Or if you switch,spare her first then kill. Flowey will then say something like this: You spared her first,and then you saw that you made wrong choice and then you killed her. That can happen with the others too! So its not JUST RESET,even if you delete the game from your computer DATA will be saved!
This is practically Horrortale's backstory just with a few changes.

If Sans is aware of how resets work, why would he not want you to reset? I know he assumes from then on that you're a terrible person but telling you to never come back ruins his chance of living a play through where Papyrus IS alive.
Hence why he says later. He is warning you not to come back in THIS save file but knows that the world will be reset and he will see you again in a later file.

It breaks my heart how Toriel knew there was no point on fighting to see who would rule over the underground, so she just let it happen, everyone knows the only ones more powerful than Toriel in a Neutral Run now that Asgore is gone, Frisk's--we're--on the surface, and Flowey doesn't have the 6 human souls anymore are Sans and Rectangular Mettaton; it was obvious she could've taken control over the underground by force, but that wouldn't have been the Toriel we all know and love.

It's fine, honestly I've felt for and cried for countless characters between books and video games. The fact that so many people can immerse themselves in the story and characters, and feel this way, shows just how great the story was told and the characters were fleshed out. It shouldn't matter if it's a fictional world or no, love and empathy still exists for these characters.
Also, I beg to differ about Undertale being unable to "break your heart". Remind me what exactly happens when your HP reaches 0? :P

I think part of this endings explanation is Papyrus and Asgore being so important in Undyne's life. Without them or Alphys, she turns to extreme hatred towards humans.
I like to think he just switched his tone from completely casual to really angry, then back to casual at the end.
Undertale is the one thing that taught me that playing dialogue without music makes everything even more creepier

You can hit the FIGHT button on Flowey after defeating him in his Photoshop form. He says "I knew you had it in you!" before turning into a regular golden flower.
