Because every time an instrument-type enemy appears it goes to the beginning of the song, and if you kill all the instrument-type enemies it goes to the same section for the bass and drums no matter how far into the song you were. It's really well thought-out!

I love how all the battle themes in this feel so experimental and weird but are so catchy at the same time :P Feels very Earthboundy in that sense lol... Also I love the this song adapts to the gameplay so much, I usually avoid killing the enemies that are gonna transform just so I can hear the changes lol. At some point I want to get all three instruments in one battle but it hasn't happened yet :P
This is a little spoiler-y so don't read this if you haven't gotten it yet. Theres another enemy called Conductor that has the same ability as the music men, but when using it transforms into a version of all instruments combined called one-man band
Is there a way to listen to the version with the Chordophone instrument added outside of the game? It sounds very funky but I don't think it's included here.
We give Publio (the games composer) pretty close to complete creative control when it comes to how the OST is released. He ultimately chose to release the track will all of the instruments instead of a bunch of permutations.

As Talia said, they have the Forgetful passive that specifically prevents this.
