When we enter the airspace of a particular country in Eurofly 3, how do we identify ourselves?

We don't. The transponder, if set correctly before takeoff, does this automatically for us as it should in real life.

Do we always have to land at each waypoint which is an airport, or it's enough to simply fly over sucha waypoint? (I understood that there is special waypoints which are intended only for flyover, but what about airports included in our root?)

As far as I know, when you pass the waypoint, even if it's an airport, the plane should switch to the next one by itself. If it doesn't, just remove the old one from the navigation if it's no longer relevant to you.

@@user-bk9gc6we8z Yeah, if you don't actually want to land there, it's not. Technically, in EF3 each takeoff and landing would be a different flight, but nothing's preventing you from performing several of them in the same session one after another, so they would work like a flight with an intermittent landing.
