Ecko The Second Coming's powers came from the stress of the fight and his friends dying. This has been confirmed by Alan the legend himself on his second channel AvG. Also as for your question The Second Coming has always had these powers just they haven't been awoken till now, and again this was confirmed by Alan.

orange is the Second Coming also known as The Chosen Ones Return which somehow he enherits the power of his ancestor "The Chosen One" but from all of his expirience,his power became stronger,also on the Animator vs Animations ep 5,alan is unable to delete Second Coming which kinda proves that he has the power of the former Chosen One within him
The Dark Lord's new powers invovles deleting which is unable to happen for our boi Second Coming
Basically the dark lord is a virus master while the chosen one is a living anti virus program while the second coming is his successor.
Imagine if in this story the dark lord barely survived and uses the last of his energy to command his vriuses to consume him and they merge to create a new stick figure with the inherit control over the virus being part virus. This new stick figure could be the “spawn of the dark lord” or the “dark lords successor” this new character could be even be female for some potential romantic drama on two sides.

So here’s why Orange had powers. If you think back to AvA 4, he was labeled “The Second Coming - The Chosen One’s Return”. Alan said it was the final battle between the Chosen One and the Dark Lord, he didn’t say it had to be the Chosen One we would recognize immediately. Why was The Second Coming stronger than The Dark Lord? Well here’s the thing. They’re both viruses, The Second Coming is *NOT* an antivirus, do not make that assumption. The reason The Chosen One and The Dark Lord are so vastly different from The Second Coming, is because of how they were made. I doubt it’s intentional, but it still makes sense. The Chosen One, the reason he attack the Animator in the first place, was because the instant he was born, he was trapped in a box, and the only thing he could clearly see, was the one who put him there. Obviously he’d want to get revenge on his creator. And The Dark Lord? He was born in battle, specifically to kill another virus. His function, unlike The Chosen One’s, was to kill. Through this, and The Chosen One’s want for revenge, they became allies. And that’s what he was fulfilling in this video before and during the fight. Here’s why they’re so different from The Second Coming. The Second Coming was born free, not trapped in a box like The Chosen One, or given a task to kill like The Dark Lord. Another key difference, The Second Coming had friends, not allies, friends. Through this, his subconscious, the virus part of him, saw them as his friends too, and would do anything to protect them, although this didn’t take effect till they were truly friends as it didn’t emerge when the Animator deleted his friends. And finally, probably the most obvious one yet. They were both born on two completely separate computers, seriously, the one in AvA 4 had way more processing power than in its predecessors.

Explanation:
The squad(Green,Red,Blue,Yellow) are drawn by a different animator.
But Alan animated the Chosen One, The Dark Lord, and The Second Coming, and you see they have different heads, the squad is whole, while Alan's stickmans have hollow circles. That's why they have insane powers.

The Second Coming/Orange was shown in task manager as "The Chosen One's Return" its now proven.
The reason orange was so strong because in universe his name is The Second coming. It's from Animator vs Animation 4 when Alan tried to delete him but he was to stubborn to die(hence The Dark Lord couldnt kill him) and the program name was The Second coming: The choosen one's return.
So I guess he posses power maybe even greater than the choosen one as he is his successor. And I guess in typical anime fashion, "the power of friendship" unlocked his full power
Imagine that the Dark Lord survived that attack and he came back to make more powerful virus to destroy them and the Internet

I'm pretty sore the second coming already had powers ever since Animator Vs. Animation IV (probably why he's called the second coming) but just hadn't really used them until now.
Theory for why The Second Coming (Orange) passed out at the end and then acted surprised when he woke up: he was unconscious the whole time. His latent power took over while his mind drifted in the dark.
This is actually confirmed on the AvG reaction video (Alan reacting to his friend reacting to the video). TSC doesnt remember any of it, which is why he was so surprised at TCO's bow at the end. And actually, the other stick figures also have no idea this happened, since they were dead the whole time.

In the Animation vs Animator IV, the orange one is named: "The Chosen One's Return" suggesting that he may have powers similar to The Chosen One.
It also shows a few of these powers in the animation.
The reason why he posses the power is because he was the first stick figure ever to be created which led to him to be the most powerfull!

*ASLO I’m realizing the stick figures with powers are the ones with hollow heads, that should’ve been noticed before! Also I feel like if The Second Coming (Orange), and The Chosen One would fight, Orange would kick his a- butt like Orange did to The Dark Lord! And the fact that The Dark Lord was trying to run away was hilarious to me. “That’s. Why. You. Don’t. Mess. With. a. Stick. Figures. FRIENDS! The Dark Lord only got 1 hit on Orange and it did nothing lol, so if Orange has his powers always, THERES pretty much no one he can’t beat! Also if The Chosen One, and, The Dark Lord, were to team up on The Second Coming, The Second Coming would win. The Chosen One almost got killed by 1 single virus, and The Second Coming blasted 20 off his back at once! And The Second Coming sliced at least 30 viruses in an instant with no effort at all! And plus The Second Coming DESTROYED The Dark Lord with both “power bracelets” on!! And, he got sliced with the “deleters” like 50 times and still regenerated effortlessly! The Second Coming is also the only one we see that can teleport and manipulate objects with his hands, and went full on beacon mode and “long lived the king” that dude with an epic nuclear explosion at the end! Tbf It does look like The Second Coming does look up to The Chosen One, so I'd say he'd resist with The Chosen One if the two of them ever got into a fight.
Dark Lord however payed for his actions, and chose to not change unfortunately.
Another part to bare in mind, is that now both The Chosen One and The Dark Lord got either bit/stabbed (Same to assume that sword carries the same energy as the Virabots, though the sword can be a more potent version of it), yet neither of them were permanently injured from it, so it's safe to assume they are not necessarily immune but very VERY resistant to it's effects.
As for his powers, it's likely temporary since having him lose everything all at once is what sparked those abilities to come out of him, and once he snapped out of it, it is clear it takes a toll on him.
Another note: When the Dark Lord was introduced, it specified his goal was to destroy only the Chosen One, and thus calibrated to match/exceed The Chosen One's abilities. What happened here was an instance of an unexpected variable, as Dark Lord hadn't even considered the thought of Second Coming being a threat nor had a counter to his actual attacks that were unique to him.
