Warning to those who transfer: If you transfer a game from your DSi to your 3DS, you will lose all progress in that game. The game will be as if it were new. Keep this in mind.

oh, so this is the guy who named the 3ds family.
I tried so hard to get my friends with DSi handhelds to get this software. They never listen to me. Then they buy a new 3DS and complain they lost all their old software.
This is Nintendo's way of saying "hey why do you still have a DSi it's dead by our new stuff you poor peasant." I have a 3ds right now though so yeah.

Question: The Nintendo DSi shop is closing down on March 31st 2017. Not that this is going to happen to me but how will people download the tool after the shop closes?

What if my 3ds isn’t new and I’ve been using it for years? I just want to transfer a certain game (Zelda Four Swords anniversary edition) off of a dsi and onto my 3ds. Will it wipe my 3ds clean of all its data? I just want one game transferred to my 3ds

It's costs less now that it's 2012. It costs around $100. In 2011 It costed around $200.
From my understanding, it will be a complete transfer. Your new system will be your old system.

When you transfer your DSi's photos to the 3DS, does it delete every photos you token with the 3DS? Is there some way to save the photos if it does delete them?
and lastly, when you transfer your DSi's stuff, does it delete ANYTHING off the 3DS (other then photos) and if so, how do you save them?

but if you still have your DSi you might as well save your blocks on your 3DS for new games, and keep your DSi as is.

Just follow the same directions. The DSi XL is basically a larger version of the DSi.

what you don't mention is any ingame data from your dsi will be deleted once it's playable on the 3DS... that's why nobody does it

I think you could do a NAND backup, go on an emulator and use the transfer tool on the emulator.

Let's answer 10 years later: Nope. The content in the DSi is being transfered to the 3DS, not copied.
