I think the fox's chakra was so strong, that it actually forced open the closed chakra points. When they clashed and Neji used rotation, I think he actually used upmost if not all his chakra to counter Naruto, as Naruto had far more charka and Neji had to use everything he had to counter. Like you I do not understand how they ended up in the ground as it seems it should have just blown them both backwards.
