There's a glitch in Alpha 3 that if you play the special scenario (the last one that unlocks on the scenario chart) and then start a new game (from the menu not a clear save) you have all the characters that were present in that scenario (the four protags, the alpha 2 protags, the SRX team, and the playable Balmarians) with all the upgrades you might have made to them in that scenario. However they will disappear when they appear in the story as a temp before they officially join up.
You actually start with both your protag in his starter AND you have a copy of him/her in their upgrade too. My last PT had me with both Raioh and Dairaioh, when I got Dairaioh's first form (without the Eyepatch) I was still able to use both of them until the event where Baran Doban trashed its face. The same went for Banpreios, I had both the Pre-Tronium Engine and post Tronium Engine ones until the event where I got to Balmar.
Does that include the selected protag? (If I picked Cobray, would he start with the Dis Astragnat?) And what about the characters that join when they first show up? (Seolla, Arado, etc)

As for Seolla/Arado and them I've jsut done this on Touma's story, so i'm not sure but I think things go on as if they just joined.
