Rivers move downstream, aka gravity and a bit by the force of the water entering it from runoff and topography of the basin, they move and not always all at the same exact rate or pressure across its width. One side could have a more forceful undercurrent than the other side or the upper current could be different. For instance, if you were to put a straight line of dye across a river, you would see that it doesn't maintain that straight line and downriver the dye would not arrive at the same time across the width. This is due to currents being uneven. A river is not a stagnant pond which may or may not move depending on the wind, etc. Ocean currents are controlled by the wind, moon cycle, and earth's rotation and the topography of the ocean basin. There were almost no river cleaning 10-20 years ago, but now it's better. If river shares the border with another country swimmers could not be sure about pollution.

I assume France just didn't want to get more negative press by canceling or delaying the games. I bet the water quality will go down again after the games are over. After all there still are thousands of households leading their waste water directly into the river (or a side river of the Seine). Even if it is scientifically not harmful or dangerous anymore, it still is very much disgusting to swim in there and they only do it for the money (Paris itself as well as the athletes).
