I agree with you about Wednesday Morning 3 AM. Another reason "Bleecker Street" makes you sit up and pay attention is the lyrics - more specific, melancholy and worldly than the simple trad-type lyrics in the first two songs. I love simple trad-type songs, but Simon & Garfunkel were best with Paul Simon's lyrics. His guitar too. "Sparrow" may be my favorite song here.
You could read some irony into the fact that it was the electrified version of "The Sound of Silence" that got popular, but I'm glad S & G took the blessing for what it was. But yeah, I was surprised by how few of the songs on Sounds of Silence appealed to me as strongly as "I Am a Rock," although there aren't any I consider bad either.
I like how they bookended Parsley, Sage, Rosemary, and Thyme with doubled songs - "Scarborough Fair / Canticle," which pairs a traditional nonsense song with original lyrics describing a pointless war, and "7 O'Clock News / Silent Night," which is what it says it is. I like both "Patterns" and "Cloudy," but while they lyrically both describe similarish states of mind (overwhelmed by thought, is my life even real? etc), "Patterns" is a little too self-serious about it IMO, while "Cloudy" is more gentle and light-hearted and extremely lovable, and like you said, very pretty to listen to.
"Voices of Old People" does add something to the Bookends album, but what it adds is discomfort. I get why they wanted to add discomfort, but I don't enjoy it. "Save the Life of My Child" is harsh but in a way I like listening to (they brought in a very new-fangled Moog synthesizer for that song and Mr. Moog himself came to the studio to babysit it), but "Voices of Old People" is a Simon & Garfunkel track with no Simon or Garfunkel in it, and induces pity and fear of aging without any music to soften the experience. When I don't skip it it's out of a sense that I shouldn't look away because aging is an experience people don't empathize with until it happens to them.
Everyone is right about Bridge Over Troubled Water, it's so much the best that I don't have much to say about it. "Keep the Customer Satisfied" isn't objectively one of the standouts, but I find it a very lovable song and it got me through a bad week of work once. In general I like when Simon & Garfunkel used somewhat louder, harsher, or more rockin sounds in their music, although/because it isn't the iconic S & G sound. This makes me a fan of "Fakin It," and even Bright Green Pleasure Machine or Desultory Philippic, although those two songs aren't as original with it as they could have been. But of course I wouldn't be an S & G fan in the first place if the gentle sounds in "America" or "Sparrow" or "Mrs. Robinson" hadn't caught my whole heart.
