No. Beating it with missiles gives the same ending as beating it with metal marines. I think the idea behind the ending scene is that Zorguef was in a fourth base not on the game map, and after destroying the ones that were, your ground forces find the final base of operations in which he was located. This could have even been some time after the last battle, as you might not have any metal marines by the end of that stage anyway. Also, the scenery never changes on visuals of the destroyed base, which also indicates it wasn't one of the three destroyed in the last stage.

There is no anti matter weapon in this game. It’s the icbm and there was a prior mission with the icbm in it. The ending/story line is very lacklustre
To the pilot at 5:30 that bravely sacrificed himself to destroy the ICBM launcher, I salute you! o7
