Nedry probably didn't want anyone using the cameras or the phones to monitor or contact the dock while he was doing the embryo exchange. According to the plan, Nedry would shut off the phones and make the excuse that it was only a part of a downtime systems check. Another reason, is that if the phones were working, the staff would have just contacted a helicopter and gotten everyone off the island. We kind of needed them on the island so they could run from dinosaurs for some time and also get eaten here and there.

I think the Hadrosaur herd was stampeding. Either that or he caught a glimpse of the Rex attacking. That part also left me confused.
