I have noticed that all uploaded educational documents are needed to submit for the application. So how can I make sure the program specific uploaded documents? Is there any naming convention for that?

Very good question.
You can add the initials of the specific university/program name at the end of document name. Even if you don’t do it it’s not gonna be a big deal. But if one or more university/program requires same kind of letter/doc then it is better to do it.
